Bascially I would like to use INDEXU twice on the same website.
One directory for Links and the other for Audio files.
Both the databases will be independent of each other.
I don't require it to search both the databases at the same time.

What you're really asking for is a table to be created that supports audio files. This is more of a hack request question. Try asking someone to write a hack for you that supports the upload and download of audio files into indexu.
That way searches of both links and audio files are able to take place, using one database.

And I don't want to search both the databases at the same time.
I don't need uploading of audio files from INDEXU.
What I want for my portal is:
1.) A links directory like yahoo
On a totally seperate page:
2.) A directory that reviews Audio files organized by subject.
I want both of them to be Independant. I don't require both the databases to be searched simultaneously.
I want to know how to go about doing this.

You must install Indexu in 2 different directory. It will be like installing in 2 sites except it is in a same site but different directory. Am I correct ?

Do I have to have a different MySQL database for the 2nd directory? or can I just create a new table in the same MySQL database?

It will be better if you have a new database for the 2nd directory. If you make one database for the two directory, it will be hard to maintain, and you may find conflict in the data.

I'm still thinking and searching but this will be a good feature - is it possible to use two indexus on one domain in the same database ??
