What are the major differences between the lite version and the full 3.1 version? I use In-Link on a few other of my directory sites but have liked what I have read about IndexU other than a few support related gripes that hopefully were exaggerated?

The free version will do a very credible job if you need a basic links program but the extra features of v3.1 make it quite powerful. Both are very easy to customize.
Any publically distributed software will have a few bugs and some some folks that don't like it. But INDEXU has relatively few bugs and a growing number of enthusiastic supporters

The only real gripes ( or maybe a better word would be "requests" ) are the ones for additional features to help the webmaster make money although there are 3rd party alternatives that can possibly be integrated with INDEXU ( for example I hacked a shopping cart from another company into INDEXU and will work on another shopping cart this comming week ).
Dody does a very good job of support and we do have some pretty knowledgeable users. But we need more "heavy hitters" ( i.e., more experts ). We need more hacks/plugins and expert help.
The one thing that you can see is that the main method of support is by forum - a public forum not hidden behind a "members only" area. If you have good software then it will stand up to public scrutiny. And INDEXU is pretty good software
